They realized that their colony sucked (they weren't resupplied for three years), and joined the nearby tribe of natives on Croatoan Island. Which explains why blue-eyed, pale-complexioned natives started popping up in the area. They left "Croatoan" carved into the tree to show where they'd gone.
@FalconHalo, actually they were attacked by hostile natives and survivors were taken prisoner. One of the Survivors, Eleanor White Dare (daughter of John White and mother of Virginia Dare, the first English child born in America) wrote an account on a rock, known as the Dare Stone. After being rediscovered in 1937, various fake stones made people doubt the original. Only recently have people looked back at these rocks and tested them to find the first one found to be genuine.
It is most likely that the resupply group returned to find the results of the massacre and just covered it up as the news of a colony being massacred in America wouldn't sit well with the public, and people would stop wanting to go to America to colonize.

@Redtiger, WRONG! I saw this on Haven - they were wiped out by some form of trans-dimensional god-like being, for the lolz. I don’t remember all the details, but it definitely involved a lighthouse that wasn’t really a lighthouse and didn’t always exist. Or something.
@Redtiger, actually they have found remnants on a near by island. there were hostile natives near by but the colony also befriended a near by tribe, and before he went back to England the colony was asked to join. They declined, but since John White wasn't able to return until over a decade later due to obligations to the Crown/lack of funds it's been concluded they they later accept the offer and lived with them.

They looked everywhere for them, for years. They even asked the blond, blue eyed children living with the natives on nearby Croatoan island, but even they had no idea why the white people would write that on a tree, or why they might want the settlers to look there.

@RollingInD1ck, the first folks didnt know there was anything here. Also, it wasnt military, it was people trying to escape a harsh political environment. Essentially refugees. Generally speaking, colonists were peaceful until the crown wanted to force control. And the Spaniards were really the ones that started all the pillaging, not the English.
And the natives were the ones that began the killing, the puritans merely tried to defend themselves. The crown stepped in to "help"

I was taught on college that there was a cannibalistic native trive nearby and they began to run low on supplies. They sent a crew back to get supplies when a war broke out for 3 years and they couldn't return until after the war was over. They found not a single sign of the original settlement, but instead a carving into the tree which was supposedly a warning of the nearby tribe, probably from the original settlers.
